Very strange you reported that the hammering was still occurring after you supposedly followed the suggestion to operate the system without using the controller.

Water pipe noise or hammering, knocking, chattering, vibration or whatever you want to call it can be caused by low water pressure, not just high water pressure

Before changing out pvb backflow preventers and valve box wiring etc., check your water pressure. High pressure can cause water noise but so can low pressure, particularly if the noise occurs when your sprinkler system changes zones, i.e. goes from one circuit to another. Also, make sure all your pipes are secure so they don't vibrate. Securing the pipes and raising water pressure solved my sprinkler systems issues for whatever it's worth.
