As GatorCuy suggested turn the valve manually in the valve box. Check the wiring connection in the manifold making sure its connected well, check waterproof wire connectors.

Three things:
zone three on the controller could be bad.
Wires to zone three could be cut. Done any digging lately?
Solenoid/valve at zone 3 could have failed.

All possible, all happen.

First, swap the wire to zone 3 with the wire to any other zone.
Now see what works and what doesn't.

Manually as in "at the controller" or as in "at the valve."
If you haven't tried the valve yet that is your next step.

Or get a multimeter and see if the controller is putting 24v to zone 3. Set the mulitmeter to volts. Place one probe on the COM screw and the other on the zone 3 screw. Should read 24 volts, +/-. If not you may have a bad controller.
